In this case, they're pretty much the same. If you talk about a jail, you can use both interchangeably:
"È andato in prigione/carcere" --> he went to jail
If you're talking about a dungeon, a cellar where you keep prisoners (but you're not a jail, for example in a castle or a house in a horror movie), then you'd go with "prigione" (because "carcere" only translates "jail" as the public structure).

@michela547 sì, di solito (usually) si usa di più "prigione", "carcere" lo si trova più spesso in articoli di gionale o se ne parla un politico. Ma è solo leggermente più formale, non di tanto.

In teoria la prigione era per i prigionieri mentre il carcere per i condannati dalla società tramite tribunale per aver infranto la legge del luogo.
