Edit:Thanks for the response. No clue about all systems but I personally have tested it with Playstation 2, Sega CD, and Sega Dreamcast with zero issues.
Actually used it on 2 of those systems to fill in some missing games. Downloaded the CHDs of the games and converted them back to Bin/Cue and let ClrMamePro rebuild them into the collection.

I believe that CHD does handle multi-bin cue files.
I tested it on Dance Factory (USA) for the PS2, converted it to CHD, extracted the metadata and it showed each track.
Then I converted it back to Bin/Cue and, while it only extracted a single bin file which you would have to split to get the original 6, it showed every single track in the cue sheet.
I then used BinMerge to split the single bin back to 6 tracks and zipped them back up and the newly created bin/cue files passed a scan by the rom manager showing it as a match to the original files I started with.
Edit: And in regard to your Xbox + Xbox 360 collection, they have a way to potentially save yourself some space and Archive.org some bandwidth to keep an eye out on.
Something on GitHub called "Xbox_Shrinker" they have figured out how to get the seed for the padding on a bunch of the games where you can compress it better and even convert it to an XISO and still be able to restore it back to a ReDump one before hand from what I have read, similar to how RVZ does with Dolphin games.
And for the games it can't get the seed for yet, it can separate the padding to a different file so it can be added back to it later to restore a ReDump quality release.

CHD was not intended to be an emulation-wide archival format and its current capabilities reflect that; information in the cuesheet can be lost when trying to convert back to bin/cue from CHD, including but not limited to MCN, ISRC, correct track indexes, and other issues.
Just because it might "work" for one example doesn't mean it will work for all examples.

Regarding CHD - it's a poorly thought out format because it doesn't even support multi-bin cue. Several PS2 games are multi-track CD-Rom format.
Regarding RVZ - ask romvault to add support. rvz would certainly the preferential format for the 2 GC uploads here.
